SIMA (HEX)-dT, also known as dichloro-diphenyl-fluorescein-dT, is an internal fluorescent dT modification for synthetic oligonucleotides. It enables the SIMA (HEX) fluorophore to be incorporated directly within an oligonucleotide sequence by replacing a native dT residue.
SIMA (HEX) is a HEX-like fluorophore with comparable absorption and emission properties. At pH 7, its absorption maximum is blue-shifted by 3 nm compared to HEX. Although its broader absorbance profile results in a lower extinction coefficient, SIMA (HEX) maintains strong fluorescence performance: under 500 nm excitation with normalized absorbance, its emission reaches approximately 90% of HEX and is red-shifted by 5 nm.
SIMA (HEX)-dT is particularly useful when a HEX-like fluorescent signal is required together with improved stability under basic deprotection conditions. Oligonucleotides containing SIMA (HEX)-dT are compatible with deprotection using ammonium hydroxide at elevated temperature, as well as ammonium hydroxide/methylamine (AMA) at room temperature or at 65°C for 10 minutes.
